Had this occur a lot recently on a site that keeps getting flagged as a false positive for malware (user forum, so it's being penalised for uploaded/linked content). Anyway, the problem is that the malware warning, while a nice feature, occurs for /every/ page-load for a website. Webkit/Safari really needs to take note of sites where a user has ignored the warning and continued anyway, and not display further warnings unless a new type of issue is detected, or they haven't visited the site recently. I know it's a fairly niche issue, since sites shouldn't get falsely flagged all that often, but when it happens it means that the site is unusable without turning the feature off. Google Chrome will only display the warning the first time you visit a domain that session, and suppress further warnings automatically, which is a much nicer behaviour.
