On gecko browsers (and most of apps in linux) user is able to copy and paste text simply selecting the text to copy and pressing middle click on the place where wants it to be pasted. 

I am unable to do it with webkit based browsers (tested with midori and epiphany)

This is with webkit-gtk-1.1.11

Pasting text from other applications works fine, what seems to not work is selecting text from within webkitgtk+ and pasting it with middle click. I suppose you mean this?
