I had an orphaned .svn directory with svn metadata for a webkit repository root one level up from my real webkit root dir:
devDir
|- .svn (<- orphaned metadata)
|- wkTrunk
|- .svn (<- correct metadata for webkit trunk root dir)
svn-create-patch was incorrectly identifying devDir as the webkit root while it should have taken wkTrunk as the root dir for generating the patch.
There is definitely something wrong with my directory structure there as well, so I will leave it up to the maintainers of svn-create-patch whether this needs to be fixed or can be rejected.

If the orphaned data has the same repository root and uuid, then I don't think there's an obvious way to fix this case.
If it doesn't, it seems like bug 28881 should have fixed this.
