See URL. Magnet links in konqueror only don't work when using webkit, but work fine when using KHTML.

If there is a bug in WebKit, please file a report that explains what the bug is, not just a symptom in a 3rd party product that may simply be using WebKit incorrectly.
Other WebKit based browsers support custom protocols, so there is no indication that this is a WebKit issue.
