Using latest nightly build (revision 104428), rendering windowless flash (wmode=transparent) is broken:
1. Video position is incorrect.
2. Picture is cropped.
3. Sometimes, part of the picture from previous frames remains on top of current frame picture.
This doesn't happen when flash is in windowed mode (i.e. youtube.com)

This doesn't seem to happen on Mac.

Perhaps this is due to some of the coordinate system refactoring I did.

Mass closing plug-in bugs, as plug-in support has been removed from WebKit.
Please comment and/or reopen if this still affects WebKit in some way.
