Is it accurate that Java doesn't work at all in Safari for you? Does <http://java.sun.com/applets/jdk/1.4/demo/applets/ArcTest/example1.html> work?

Is this occurring with nightly builds only, or with shipping Safari/WebKit, too?

Oh well,
I saw a very red face in my mental mirror, I just reinstalled Java, and the problem vanished. It appeared in somewhat odd way, however, but anyway... Thanks for prodding me to do this, sorry for the inconvenience!
