I've noticed that with Safari 5 and with webkit nightly builds that Flash performance(youtube for example) is not as good as with Google Chrome(webkit based) or Firefox. I notice that when watching Youtube videos in Safari that the videos tend to stutter from time to time or sometimes lag a little. Other browsers don't give me this problem. Sometimes with other flash apps within the browser I notice that Safari slows down a lot and it becomes a problem just closing that tab. I do the same things in Chrome and it runs through them smoothly. I also see that Safari isn't the best with memory usage which may affect flash.

Mass closing plug-in bugs, as plug-in support has been removed from WebKit.
Please comment and/or reopen if this still affects WebKit in some way.
