Why is it that in WebkitGTK javascript animations (such as jquery ones) are always jittery, slow and have a low FPS? With current web pages using more and more, this isn't really acceptable anymore and needs to be fixed. This behaviour can be seen in Epiphany, the Python Webkit GTK bindings, but not in other webkit applications (such as Chromium)

Animations seem fine to me. If you can find a link where this is the case with a recent build of WebKitGTK+, feel free to re-open.
