After leaving a full screen YouTube video running, my display went to sleep. When it came back up, the YouTube window was normal size and my dock was permanently missing.

Flash's fullscreen display is implemented entirely inside the Adobe Flash plugin. It's very likely that the issue is inside that plugin as WebKit has nothing to do with this plugin feature.

Also, this is not likely a WebKit bug (if it affects Flash), and should probably be filed as a Radar bug. Please use <https://bugreport.apple.com/> to create the bug. You may create a free "online" ADC account using <https://connect.apple.com/>.
