After upgrading to Mac os X 10.11.1 Webkit can not show the "check for updates" item in the Safari-menu and there is no way to get notified about any new nightly builds. On another machine that runs Mac os x 10.10 updates works as always.
The only way to update Webkit is via the webkit.org-website.

Unfortunately, nightly builds don't currently work on El Capitan with System Integrity Protection enabled.
